I did this before ages ago, but I can't find it, so I'll do it again.

Step 1:
Remove engine cover from engine. On mine I had to undo 3 10mm nuts (2 of which were covered by caps). I think the others are pull off/clip on tho - anyone confirm this? Anyway - this is the bit you need:

Step 2:
Grab a heat gun and warm up the badges to soften the glue and gently prize them off. Get a bit of sandpaper and start sanding! Make sure the top shiny layer comes right off - otherwise this might react with your paint and you'll have to start again - not fun!

Step 3:
If your engine cover is plastic like mine, then you'll need some plastic primer to make sure the paint stays on the plastic. Give it 3 coats minimum to ensure a good coverage:

Step 4:
Get some fine wet and dry paper and gently wet sand to make a key:

Step 5:
Apply the colour of your choice - I used LG3L Uni Red - avaliable from the Stealers or paint shop:

Step 6:
My '1.9 - TDi' part was painted in and not a badge - so I got Steve to paint that in carefully as he's got a much steadier hand than me and my hand-eye co-ordination is somewhat scary! Then I wet sanded again and added a couple of layers of clear laquer:

Step 7:
Refit to Bug and admire:

Note - I haven't refitted the VW badge because I've been looking for a black/silver one to match the rest of my badges... but not found one so far! You can use any strong glue to refit your badges.
